Why does the Loom of Fate tell the Fraternity to kill its own members?
Sloan has been secretly manipulating the binary code woven into the Loom's fabric, selectively reading only the kill orders that serve his personal agenda while suppressing others. The Loom had actually been issuing orders to kill Sloan himself and the corrupt weavers for years, but Sloan hid this to maintain his power over the Fraternity. This is the central betrayal Wesley uncovers near the end of the film.
