Why does Yzma want to kill Kuzco?
Yzma has served as the emperor's royal advisor for years and effectively ran the empire while Kuzco neglected his duties. When Kuzco discovers she has been holding court in his name and fires her, she decides to kill him and seize the throne for herself rather than accept being cast aside after a lifetime of service.
How does Kuzco end up as a llama instead of being killed?
Yzma and Kronk plan to poison Kuzco's drink at dinner, but Kronk accidentally grabs the wrong vial from Yzma's collection and uses a llama transformation potion instead of the intended poison. Kuzco is then thrown into the river and left for dead, still alive but transformed into a llama.
Why does Pacha agree to help Kuzco even though Kuzco planned to destroy his village?
Pacha initially refuses to help unless Kuzco cancels the plans to demolish his hilltop village and displace his family. When Kuzco — still believing he can return to the palace and reclaim the throne on his own terms — lies and agrees, Pacha takes him at his word out of his own good nature. Over the course of their journey, Kuzco genuinely changes, which is what ultimately leads Pacha to continue helping him even after the lie is exposed.

Why does Kronk switch sides and help Kuzco at the end?
Kronk is fundamentally a good-natured, simple man who follows Yzma largely because cooking and serving others gives him purpose. Throughout the film his conscience — represented as a tiny angel and devil on his shoulders — repeatedly conflicts with Yzma's ruthless orders.
